Just gave that a try and it works for me and I can now run using the jar file build in the contrib area using the xml file below:

wenzel@nara:~/NetBeansProjects/lcsim$ pwd
/home/wenzel/NetBeansProjects/lcsim
wenzel@nara:~/NetBeansProjects/lcsim$ more myJob2.xml
