The FlavourTag processor in LCFIVertex relies on configuration information stored in the LCIO Run Header to identify the flavour tag variables properly. When you skip events using the SkipNEvents parameter, unfortunately you also skip the run header, leaving the FlavourTag processor without its vital info. Skipping a run header in the process of skipping events is something quite counter-intuitive to most people who have worked with actual high energy physics data (which is one of the reasons why LCFIVertex relies on the presence of a run header at all times), but seemingly this behaviour was a deliberate design choice for LCIO. The only workaround that I remember was to implement skipping of events in a small simple processor rather than using the SkipNEvents parameter. There was at least one such processor around, but unfortunately I don't remember where.
