Hi Ryan,
Just an almost blind guess: could this be coming from the beam spot size? This would affect d0, but not z0. Linear collider beams are very flat and wide, as far as I remember.
(I have no idea why you wouldn't see this effect in your own vertex detector design, though - unless you somehow use different beam parameters when simulating it.)
